With the increase of crimes, terrorism, rape cases and the misuse of drugs; there are a number of challenges that criminal justice organization face. Coping with these challenges is very demanding and requires much dedication from the organizations and its leaders. Therefore, criminal justice organizations need to depend on the well trained, committed, ethical, and qualified professionals when dealing with the rising crimes and the enforcement of the laws that govern our society. They are also tasked with protecting the constitutional privileges and civil liberties of individuals.

The most important challenge of these organizations is the always touchy public policies and hard questions of justice in the wake of terrorist acts that cause uneasiness. This challenge comes to light when policies that help stop terrorism are developed. With the growing concern of how the judicial system handles these cases of terrorism, more strain is put on these organizations.

Criminal justice organizations have the task of protecting society through the systems of prevention and law enforcement. With the influx of population, there is an increase in crime all over the globe thus the criminal justice organizations, including police, have to protect society by ensuring that they live in peace and harmony. Due to the increased population, police forces are often ineffective due to the increase of crimes and the low staffing levels due to budgetary issues. Research has shown that the ratio of criminal justice professionals to members of the public is high than in some countries where the ratio is one police officer for every three hundred people. In order to prevent criminals from possibly getting away with their acts, proper recruitment and retention of law enforcement officers should be encouraged and funding should be increased to increase manpower.

Another challenge faced would have to deal with providing proper punishment. The proper punishment for criminal offenders has always been looked at by both sides and there are growing concerns on what the proper punishment should be. The issues of punishment have taken center stage as of late and there has been growing debate on what kind of punishment should be subjected to various offenders like: murderers, robbers, and rapists. Criminal justice organizations are tasked with formulating the reasonable punishment for the criminal offenders when they are found guilty of the crimes. Human Rights activists often have issues with the type of punishment administered; arguing that some types are unrealistic and can not be applied in the current culture.

Juvenile offender reform is another challenge that criminal justice organization leaders are tasked with. Juveniles engage in activities that result in pending court cases which tie up resources. The drug problem within the juvenile community acts as a gateway for other criminal acts such as robbery. Criminal justice organizations have chosen punishments for these youths but they are often too "soft" to some. This allows for violent offenders to sometimes come out unscathed to victimize more innocent citizens. Proper punishment for these juveniles could deter future criminal acts if appropriate. Punishing these offenders while they are young could rehabilitate them and also be shown as reminders to other juvenile offenders and act as a deterrent.

Crime victim services often lack at various criminal justice organizations and leader should change that. The view of how criminal justice organizations operate has been split. There are some who see these organizations as helpful and effective, and others who do not believe they do their job effectively. Often responding to calls for service after the crime has occurred could account for some of the negative speculation. Criminal justice organizations struggle with manpower in order to create a more proactive approach to crime fighting. Community oriented policing is another force sponge and is often hard for smaller agencies to implement. Both of these formats are conducive for a proactive approach. Getting to the crime before it happens and deterring the would-be criminals keep neighborhoods safe and costs in the judicial system down.

Charges being filed in the court system are seen as a challenge to a part of the criminal justice organization and its leaders. There are also skeptics to the way the judicial system works and how sentences and punishment is given out. Holding criminals accountable for the crimes they commit and ensuring that they show restitution
